At this time, the video is based on the start of where the template begins. This is an FCPX limitation.
If the template starts at 0:00 seconds and the drop zone appears at 5:00 seconds into it, wherever you click your start frame on your video will be offset by 5:00 seconds.

Right now I have a little workaround to get accurate syncs.
